Tianyi Cui ecb8aa5b8e Add a gated Known Limitations and Deferred Work section to every package README
Every packages/*/* README now carries a canonical '## Known Limitations and
Deferred Work' section: condensed, evidence-backed bullets for consumer-visible
gaps (unimplemented features, platform caveats, MVP cuts) and consciously
postponed work (TODO/FIXME/XXX markers, RFC deferrals still open). The ten
pre-existing ad-hoc variants ('What is NOT here (TODO)', 'Deferred',
'Limitations (MVP)', 'Known limitations (tracked TODOs)', ...) are normalized
into the canonical heading.

A new doc-sync gate, scripts/verify-readme-limitations.ts, enforces the shape:
exactly one limitations-like heading per package README, byte-equal to the
canonical h2, with at least one bullet; near-miss headings fail so variants
cannot creep back. Packages with genuinely nothing to declare (dsh-brand,
dsh-timeout, dsh-subagent-mock, dsh-app-boot) are whitelisted in the script and
must NOT carry the section; whitelist entries are validated against the scanned
package set so a rename fails loud.

Wired into the doc-sync chain (package.json) and the run-gates doc-sync leaf
set; the standing rule lands in packages/AGENTS.md and the adding-a-package
cookbook; decision record in
docs/rfc/implemented/process/2026-07-10-readme-known-limitations-gate.md
(RFC index regenerated).

Also fixes two stale '(deferred)' markers claiming dsh-compact-basic is
unimplemented (the dsh-compact seam README's package table and the seam's
module doc comment).

Tianyi Cui b59d245c7c feat: Code Mode — the registry's mode config, the SDK codegen, and the run_code bridge
The dsh-tools half of the Code Mode RFC (its fourth, final change): the
registry gains its first config — mode: native | code | both — and OWNS how
its tools reach the model. 'code' contributes exactly one wire tool,
run_code, plus a lazy tools:sdk prompt section declaring every other tool
as a generated TypeScript API (jsonSchemaToTs: total over the defineTool
subset, unknown degradation, lexicographic byte-identical rendering);
'both' ships both representations; 'native' is byte-for-byte the old
behavior. Non-native modes fail every assembly loudly without a
typescript-language ctx.codeRuntime.

run_code's dispatch bridge: JSON-normalizes each binding argument before
dispatch (what dispatches is what the tool/code-dispatch event logs — the
append can never fail on payload shape; BigInt/circulars reject that one
call), serializes all program tool calls through a per-run queue (even
Promise.all — no concurrency-safety metadata yet), routes every sub-call
through tools/pre-execute → tools/post-execute (a deny rejects the
program-side promise), drops sub-call additionalContext (no safe outlet
mid-run; pinned), owns a run-scoped abort that follows the outer signal in
and fires on settlement (in-flight sub-dispatch aborted, queued abandoned,
queue drained before returning), and converts a failed run into
CodeRunFailedError → a structured isError carrying kind + captured logs.
tool/code-dispatch joins SessionEventMap by declaration merging (log-only;
deriveMessages ignores it).

The composed surface: the tools config forwards through agent-core and
both app packages; examples/code-agent + demo:code run the worker runtime
under mode code (keyless boot smoke + a with-key e2e proving the collapsed
[run_code] header, the dispatch events, and the file the program wrote);
two new snapshot scenarios (code-mode-turn, both-mode-turn) record the SDK
section, collapsed header, dispatch events, and result card — each its own
header-pinning class (the harness gains per-scenario config overlays and
per-class pins). Catalogs, graphs, cookbook, hooks-bridge notes, and the
RFC (moved to implemented/, restructured to decision-era headings) updated
in the same change.

imccyu 72933ec558 refactor(system-prompt): rename TOOL_ORDER_REST from '...' to '<unlisted-tools>'
A three-dot rest entry reads as elision in a cordis.yml; the spelled-out
sentinel says what lands there. The literal now appears once in code (the
constant) and once in the value-pinning test; every other reference — the
forwarding tests included — imports TOOL_ORDER_REST, which adds the
dsh-system-prompt devDependency to the two app packages.

Review follow-up on #196.

Tianyi Cui f0ef280848 fix: identity-check name resolutions across the pasted closure; exclude the catalog from i18n pairing
Review findings on the config catalog:

The transitive-paste closure deduplicated by bare name, so two DIFFERENT
package-local declarations sharing a name would silently collapse to the
first one pasted — and a reference satisfied by the wrong declaration is a
wrong catalog, not just a thin one. Every resolution is now identity-checked
by source pointer: reaching the same declaration again is benign, while a
name that resolves to two distinct declarations, to conflicting imports, or
to a declaration in one file and an import in another is a violation — a
verbatim fence has a single flat namespace, so the fix is a rename at the
source. A spec case pins the two-declarations collision.

docs/config-catalog.md also joins the translation-pairing exclusions: it is
a generated English-only doc, and without the entry the gate would accept a
hand-added .zh.md twin it must reject.

Tianyi Cui fb3f3a69ec fix: extend the schema cross-check to nested key paths; scope the catalog framing
Review findings on the config catalog:

The schema-subset check compared only top-level z.object keys against
top-level type members, so a nested loader-accepted key (agents[].id,
agentOptions.model, capabilities.*) missing from the declared type would
pass the gate unseen. The walk now collects nested object/array
compositions as key paths and resolves each against the declared config
type — through interfaces (heritage included), aliases, literals,
intersections, unions, arrays, indexed access, Partial-style wrappers, and
type references across package-local and workspace imports (re-export
chains included). The check stays presence-only and one-directional, and
only a definite miss is a violation: a path crossing a type the walk
cannot enumerate (an external package's) is skipped, never mis-reported.
The recursion guard applies at named declarations only — a structural
first child shares its span start with its parent, so a span-keyed guard
on every node mistakes ordinary descent for a cycle and silently turns
definite misses into unknowns.

The page and RFC framing also overstated the catalog as the exact
cordis.yml-settable surface: the paste is the plugin's full declared
config type, and a field the runtime schema deliberately excludes (the ACP
bridge's test-injected stream) is a runtime-only seam its own JSDoc marks.
Both now say so.

Five spec cases pin the new behavior: nested hidden key, workspace
intersection via star re-export, Partial wrapper, indexed-access
composition, and the external-type unknown path.

Tianyi Cui b0c7eadd23 feat: generated plugin config catalog (docs/config-catalog.md)
scripts/gen-config-catalog.ts walks every packages/<group>/<pkg> entry with
the TypeScript compiler API and emits docs/config-catalog.md: per loadable
plugin, the verbatim config declaration (JSDoc included) its apply/constructor
receives in a ts config-catalog fence, the inject requirements, resolved links
for every referenced type (package-local types pasted transitively, other
plugins' config types as intra-page anchors, LINK_MAP names to
core-data-structures, workspace types to source), and terse classification
lists for config-free plugins, abstract seams, and libraries — classification
is total, so a new package cannot go undocumented.

The walk enforces per-field JSDoc prose on every pasted declaration and
statically cross-checks the schemastery schema (z.object keys, z.intersect
composition across packages): every schema-validated key must be a declared
member of the config type. One violation existed repo-wide — the agents[].id
field in dsh-agent-loop — fixed by adding its JSDoc (which shifts the
cordis-catalog services page's source pointers; regenerated).

verify-config-catalog (--check) joins doc-sync; doc-typecheck learns the
ts config-catalog fence; gen-cordis-catalog exports its JSDoc/pointer helpers
and LINK_MAP for reuse. Negative-path spec in
packages/core/agent-core/tests/gen-config-catalog.spec.ts mirrors the
gen-cordis-catalog spec. Decision record:
docs/rfc/implemented/process/2026-07-06-generated-config-catalog.md (includes
the deliberate acceptance of README ## Config overlap).

Tianyi Cui 3f83a4ee96 review: the persona becomes the system-prompt plugin's deployment config
Review round 2 (tianyicui inline comments):

- dsh-system-prompt itself registers the harness:identity (-100) and
  deployment:persona (0) sections — they must survive a swapped loop
  plugin, so they leave dsh-agent-loop; the persona text is the plugin's
  own validated 'persona' config. The model/cwd variables STAY on the
  loop: runtime facts of the agents it drives.
- AgentOptions.systemPrompt is deleted with all its forwarding plumbing:
  the app configs' systemPrompt keys become 'persona' routed through
  dsh-agent-core (schema = z.intersect of the owners'), the ACP bridge
  and tool-subagent stop carrying persona configuration, and subagent
  children now render the deployment persona like every other agent.
- Example personas drop transport/interface trivia (ACP, CLI) — facts
  irrelevant to the model.
- Root CONTEXT.md removed (not idiomatic); its persona definition was
  wrong under the new ownership anyway.
- Docs, READMEs, the prompt-variables RFC, and generated catalogs
  updated; new loop test pins the assemble-waterfall escape valve
  (an emptied assembly sends NO system field).

Tianyi Cui 483e0e5edf fix(events): address Codex review — protect post-execute result, purge stale tools/execute refs
Codex's PR-C review found two (A) blockers:

- tools/post-execute could corrupt the protected outcome. postExecute passed the
  mutable `result` to listeners and then read result.callId / spread result on the
  return paths, so a listener mutating the reference (flipping isError, rewriting
  callId, injecting an error) escaped the decision channel. Now the authoritative
  callId/isError/error are SNAPSHOT before the waterfall and the return value is
  rebuilt from the snapshot + the typed PostToolDecision — the decision is the only
  sanctioned way to change the outcome, and callId is always exec.callId. Added a
  regression test that mutates the result reference and asserts it has no effect;
  proven to fail red on the unfixed code.

- Public docs/JSDoc still advertised the removed `tools/execute` waterfall after the
  split. Swept every current-state reference to tools/pre-execute + tools/post-execute:
  the ToolRegistry class JSDoc (and the regenerated catalog), loop.ts's ASCII flow
  (also added the prompt-submit/session-start steps it was missing), the package-map
  READMEs (packages, core, agent-core), core-data-structures core.md/tools.md, the
  bash + acp + invariants src/READMEs (the deferred permission gate is the
  tools/pre-execute deny/ask seam now), the cookbook, and the implemented RFCs whose
  factual seam catalog drifted. codec.ts's totality prose now lists `rejected`.
  Proposed-RFC references are left as-is (frozen proposals, validated when built).

Tianyi Cui 66e56bd395 fix review findings: stale coding-agent README, export-shape guards, overclaim wording
Codex review of PR #88 found three issues in the example-app extraction:

A1 — examples/coding-agent/README.md's plugin table still listed the OLD
direct-wired leaf entries (agent-loop, session-persistence, src/stdio-chat.ts —
the whole src/ dir is gone). Rewrite it to the four real leaf entries the
current cordis.yml loads (hmr, llm-deepseek, bash, stdio-agent), noting that
tool-bash/persistence/agent/loop now live inside the agent-core + stdio-agent
bundles.

A2 — the three new app/spine packages (agent-core, stdio-agent, acp-agent)
export NO `inject`, so a stray `export default apply` would let unwrapExports
collapse the module and silently DROP name/Config WITHOUT crashing — the
real-load-path smokes would stay green. agent-core is never Loader-unwrapped at
all. Add an explicit export-shape guard per package: assert no `default` export
and that the real Loader.unwrapExports leaves name/Config/apply intact. Verified
each fails when `export default apply` is added.

B — soften "structurally unreachable / cannot wire a stdout logger" overclaims
in the acp-agent/agent-core READMEs and the implemented RFC: a leaf CAN still add
a sibling logger entry; the accurate claim is the app omits one so the default
leaf has nothing to get wrong. Keep the safety directive (never add a stdout
logger to an ACP leaf).

Tianyi Cui e2bde2902c refactor(examples): extract the app spine into dsh-agent-core + app packages
Implements docs/rfc/.../2026-06-20-extract-example-app-packages.md. Each
example was thick — a hand-rolled start.ts, an infra preamble, nested
base.yml/base-core.yml/acp-tail.yml includes, and a coupled front-door
cluster enforced only by prose. This moves the composition into packages so
each example is a thin leaf cordis.yml: pick the swappable backends, load one
app package.

New packages:
  - @deepseek-ai/dsh-agent-core (packages/core/agent-core): one bundle plugin
    that loads the providerless/executor-less/UI-less spine (timer + llm +
    sessions + system-prompt + tools + agents + invariants + tool-bash +
    agent-loop) via ctx.plugin(...) inside apply(), and forwards agent-loop's
    `agents` list as its own Config (export const Config = AgentLoop.Config,
    default []).
  - @deepseek-ai/dsh-stdio-agent (packages/ui/stdio-agent): terminal chat APP —
    agent-core + console logger + readline UI + a pre-created `main` agent, with
    a bin. The demo:echo/coding front door.
  - @deepseek-ai/dsh-acp-agent (packages/ui/acp-agent): ACP server APP —
    agent-core + JSONL persistence + the acp bridge, NO stdout logger, with a
    bin. The stdout-purity footgun is structurally unreachable from the leaf.

Amendment to the RFC: hmr stays a LEAF cordis.yml entry, not baked into
dsh-stdio-agent. hmr is a Loader-only dev plugin (throws without
--expose-internals; the in-process test tier can't even import its decorator
form), so a package statically importing it could never carry the per-file
coverage gate. Unlike the console logger, a stray hmr is not a stdout-purity
footgun, so leaving it at the leaf costs no safety. With hmr out, all three new
packages carry in-process unit specs at 100%.

Boot glue (Loader tail, .env load, snapshot-mode selection, stdin-dispose
lifecycle) moves into each app's bin; start.ts and base.yml/base-core.yml/
acp-tail.yml are deleted. Each app package gets a keyless real-load-path test
that boots through its bin + the cordis Loader (guarding the unwrapExports
export-shape bug class, postmortem 0001). ACP snapshot replay stays green
against the existing committed goldens (pure boot restructuring). RFC moved
proposed->implemented with the amendment recorded; package/example/architecture
docs and the module graph updated.
